Obviously this only works for breedables, but would it be a good idea to "Launder" your hacked pokemon through breeding? Give the parents ideal stats and whatnot and then have the egg hatch being completely legitimate in world generation. For eggmoves you could even just hack the move you want onto a different pokemon and have your bred one learn it naturally yeah?
