One line I love in BW2 and shows that they weren't too scared, is after Hugh finds Liepard.
One of the Shadow Triad guy says that now Liepard only obeys to them, and that it's ironic because if it never got in a Pokéball in the first place, it could have had a stronger bond with Hugh's sister, and would have resisted Team Plasma. Instead, their bond was supposedly artifical (created by the Pokéball) and all that Team Plasma had to do was to steal the Pokéball.
This question of true bond or not is well handled I think because there's never a definitive answer. In the end, Hugh's sister and the Liepard had to learn how to love each other again.
Of course the MC knows that Team Plasma acts for their own motive, but their idea might not be terrible, and a player might agree with it.
