Mechanically, I feel like one shouldn't hesitate to make villain teams feel a bit more challenging than the run-of-the-mill trainer. Possibly even use
level scaling so they'll always match the levels of the player's highest pokemon to make the player always feel they might be getting in over their head to take on these criminal organizations.

But if I'm setting it in a new region or down-the-time-line of an existing one, I'd probably make a new team.
with some admitted irony, in my 'original region, donut steel', the villain team technically is a recycled team.
