As for encounters, wouldn't a Gym Leader or E4 member have extraordinary bonds with their Pokémon? Maybe the battle system undergoes an overhaul too with realtime 3D movement, you yelling moves for your Pokémon to do, and Pokémon having AI to determine what they do/how they move and get smarter with experience.
