Ghetsis is my favorite pokevillain because the series has been saturated with well intentioned extremists since Gen 3(Cyrus even falls into this because he believed his goals DID have a greater good end). Ghetsis may be 1-dimensional, but it was a nice breath of fresh air to have a completely evil villain, no greater good ideal, no "ONLY I CAN FIX IT" belief, just a ruthless and ambitious man hellbent on domination, just because. And the way he went about it at first was pretty cool.
After Ghetsis is Giovanni. TR was initially my least favorite evil team due to the pedestal nostalgia places them on plus the rather dull goal of catching these supernatural animals only for profit(doesn't excuse the stupidity of most other teams though). But I began to realize that they were the most flexible of the evil teams. With no mascot legend to pursue for some over the top greater good goal that wouldn't work in a utopia like the Pokemon world, you can envision Team Rocket in any way you want. Want the simple mafia that's only out for profit and material gain, or a sinister group that exploits these magical creatures with the end goal of world domination? Both are perfectly applicable to Rocket.
