So they can probably control time/warp space like their dex entries say. Giratina represents antimatter, it should be fucking the world sideways just by being there. I have no idea about the weather trio but there's no way any of the creation dragons are ever present in their full glory during the games because the concepts they embody are so far out there.
It's also worth noting that none of the evil teams have attempted to fling a fucking Master Ball at a legendary since Giovanni's era and they always pursue legends instead. So I think you're right --- you either get screwed out of power if you use a ball or the deity screws you back if you fail to fulfill the proper conditions.
I never really did understand the thing with the orbs --- the Red Chain is made out of the three elves who balance out one creation dragon at a time, so it makes sense that the Red Chain would be able to control the dragons. This was the text in Cyrus' computer by the way:
