Have Wallace be a Gym Leader and Steven be the Champion during the main game, then Wallace becomes Champion during E4 rematches and Juan takes his place in the Gym during Gym Leader rematches. Steven can be battled again at Meteor Falls like in Emerald. They even outright say in ORAS that Wallace is going to take Steven's place, just have it happen after he says that.
Shit's not that hard, and even if you just wanted to go strictly RS regarding Gyms and the E4 without changing it up for Emerald there are a TON of things from Emerald that could be added to RS without affecting the plot, like the extra locations and the Battle-fucking-Frontier. HGSS didn't do Suicune's plot 1:1 to Crystal and rewrote it to be more of a side thing that lasts into Kanto, but they still included basically EVERYTHING ELSE from Crystal.
