Even if they didn't exist the anime shows it takes a month or two to master the technology and even create completely new technology, and keep in mind all the other tech and facilities he created in the span of those few months. Its not really much of an assumption that Mewtwo would have pokeballs, what is major weakness to ALL pokemon after all? Pokeballs. It'd be the first thing I'd figure out how to make and why go for half measures, make the most advanced balls possible. Which is exactly what Mewtwo did in the anime.

You are under the false assumption that Energy = Strength which can't be true as any energy based attacked by Vicitini would destroy the entire universe, any step by Vicitini on sold ground would atomize it because Vicitini holding back its strength would still be putting infinite energy into it. So its quite clear Vicitini infinite energy is not being channel into either its energy attacks or its strength, both must be normal. Its probably channeled into its vitality but that doesn't mean it can't lose as it probably still feels pain
