Top is the theme in question from Gen2's credits, bottom is Canalave City's main melodic line.
The Canalave City theme was written in A Major, I transposed it over to C Major as that's the primary key of the Gen2 theme... And what do you know? We ended up with some direct quotations between the two.
My highlighting vaguely highlights the kernels of the theme, not exactly the kernels but this type of analysis is not my strong point, and it's 4AM.
Primary differences are rhythmic emphasis, a simple transformation that can make themes unrecognizable (fun to play around with).
(I also omitted the flourishes present in the Gen2 theme to simplify it)
Both were written by Go Ichinose, it's not uncommon for composers to re-use material, no surprises here.
