A valid criticism that only applies to Gen VI/VII could be that they remove plenty of postgame battling options, or don't have any substantial replacement to side content like the Pokeathlon, Pokestars and classic-style contests where it was more of a struggle to win. Gen VI's substitute for this is in the form of PR Videos, a feature that's mostly a one-and-done deal, the Amie minigames, something not as complex as Pokeathlon, and the ORAS contests, which, as previously stated, is easier than before. VII cuts out the Amie minigames altogether.
You could also state that Gen VII's flawed for being a step down in multiplayer communications, despite every game getting better and better in regards to it, even 3, despite its lack of backwards compatibility.
Another problem you could use that exclusively applies to VI is ORAS's insistence on streamlining the adventure, despite HGSS and FRLG not doing so. Wally's forced warp to Mauville, and Brendan's (albeit optional) requests to adventure with you are all things that make Hoenn's campaign more linear.
Gen VI's handling of Mega Evolution has also been inconsistently written, and strangely implemented. In XY, the games imply that Mega Evolution was a Kalos-exclusive thing, and was a secret, but later on everything is shown and told in plain sight at Shalour, and in ORAS it is revealed that Megas exist in Hoenn, too, and Rayquaza was the real first. As a feature, it wasn't implemented as well due to it being given to already powerful mons, instead of giving more underdogs another chance to be good. SM sidelines the feature altogether, but still has it coexist alongside Z-Moves, bloating battles with all sorts of awkward gimmicks.
However, to claim that linearity, easiness in opponents' teams, being healed more often, having too much plot, etc. is a bad thing that Gen VI started is flat out wrong.
