Mewtwo, like almost all Pokemon, came from Mew who felt they should improve on their own form instead of becoming something completely different. There are multiple Mewtwo just like there are multiple Mew still around. They had actual civilizations and created the Unown when they attempted to put their thoughts into a written language and ended up almost destroying themselves completely when they tried to control them to reshape the universe. Team Rocket found the remains of their civilization and thought they found a lost city of people who worshiped Mew and attempted to clone the few bits of tissue they found.
