I think since the big part of 0 EXP Challenge is thinking up strategies for future battles, picking the right time, place and pokemon to use Rare Candies on may as well be a part of the strategy. There's only so much of them in the game so it's impossible to abuse them.
However I see that there's no general consensus on this, so this may be a "whatever floats your boat" thing.
Personally I've stumbled upon this problem when I realized the only other way to get good STAB moves for Raikou/Entei is to win/buy enough coins to get Thunder/Fire Blast at Goldenrod Game Corner.
