You are a researcher who one day stumbles across a murder and saves either a member of Team Darwin/Lamarck from an unknown attacker who returns the favour by trying to attack you resulting in you losing your memory and waking up in a hospital being attended by 4 people who want to arrest you for the murder and 1 person who believes you are innocent who assists your escape.
After collecting your notes, notice that several children had been suffering hallucinations about a specific Pokemon in the region which has apparently awoken and you investigate and accidentally awaken it. Turns out that you were the leader of Team Darwin/Lamarck and now have to either persuade everyone that you aren't or evade capture and now there is a very dangerous Pokemon on the loose to worry about. You end up holing up in the Pokemon Professor's office.
You end up reuniting with your team: the Pokemon Professor turns you in to the local authorities believing you to be a blithering mad person and you get to watch everyone you loved die horribly.
You end up rejecting your team: It turns out you were following your own plans all along and had deliberately caused your memory to be wiped out to achieve the desired end and experimented on your team and the raging Pokemon was calmed but not by you resulting in both your original intentions and your amnesiac intentions to be pointless.
True good: You survive the apocalypse by capturing the Pokemon and found a new world with people who aren't exactly human.
True bad: You capture the Pokemon, survive the apocalypse and discover a neighbouring region a lot like yours.
