I always thought they were both natural designs for the pokemon: Mewtwo Y tapping deeper into the psychic connection it has, it takes a closer form to its orignal one of Mew and is CRAZY powerful (Like escape the planet in seconds tier and survive reentry into the planet tanky). Mewtwo X is just Mewtwo but stronger physically, built for battle and slaying fools with its might, it builds more on Mewtwo's design.
Personally I love Y's design more than X's (Doesn't mean its bad) but that's just me.
