Between them appearing outside of Johto and multiple dex entries speaking as if they have legends older than Ho-oh's wizardry (which is echoed in the anime; different continuity yes but it's still recurring), we can only really assume Johto's trio ingame is "special" for their relation to Ecruteak and not actually something that never existed prior in the hypothetical Poke-cultural landscape.
