That they're suddenly real and roaming around in those crystal dens can only mean that something somehow brought them to life, since they never existed to begin with and thus couldn't be pulled from the past/future. If this is the case for Walking Wake and Iron Leaves, then there's no reason to assume the same isn't true for the other Paradox Pokemon - fakemons Heath made up and were expanded on by the Occulture magazines, only to suddenly be made real by some unseen force related to the Tera Crystals (which we know are related to Terapagos).
So tldr; Terapagos is taking fakemons and making them real somehow. There is literally no other way for WW and IL to exist, and it lines up with what we saw in the anime with the crystalline shiny Rayquaza.
