Read the logs again, pic related is immediately after they summon the first Raidon, at this point Arven isn't born yet, meaning the other prof is still around (at least in Violet which is what I have).
If the first Riadon is the first "wish" then everything that follows after goes with the idea that every wish saps the prof of their sanity because every log after has the prof getting more and more insane. I think that means that the wish for a time machine is never actually granted, meaning the time machine never existed in the first place?
