It seems to me they really didn't put too much thought into the breeding system and just wanted a game mechanic to let players get more Pokémon. The breeding game mechanic has logical problems like what you pointed out and also goes against the morals of the series. All the "lore" surrounding the breeding mechanic is dumb and seems to me like Game Freak's desperate attempt to make sure people don't think too hard about the implications of how breeding works in the games, which wouldn't have been a problem if they had actually did the idea right but that would require effort.
So just ignore the entire existence of the breeding mechanic from an in-universe perspective and treat as only a game mechanic or just make your own headcanon.
