If the professor were still alive you would just be stopping the bad guy like in every other Pokémon game, and how would it be resolved? Either you beat them, they realize their wrongdoing and everyone lives happily ever after or they're just a total bastard like Lusamine and Arven doesn't get closure. Neither of those outcomes seem very interesting in comparison to what they came up with.
