I was thinking of doing the run as an Aether Foundation employee with the following rules:
>Every Pokemon caught must have a reason as to be "endangered", such as Surskit being endangered due to the locals dumping their waste into the lakes and poisoning the Surskit's eggs. (Hence, really common encounters like your garden variety Rattata and Poochyena are unavailable).>Accommodating endangered Pokemon's needs is expensive without the help of Aether Foundation's facility, so for every town I stay at, I must pay 200 for each Pokemon in my party. (Meaning if I have 6 endangered pokemon in my party, I have to pay a hefty 1200 for every town I stay at).>If I were to run out of money to pay for the next town and unable to make up for it, instead of running into a game over like usual, I can sell one of the Pokemon in my party.>"It'sjustgottamakesense" clause: No Goldeen magically fighting on land or a Geodude fighting in the water. As an addendum to this clause, certain Pokemon like Aggron can fight in the water but ONLY if they have Surf.>Traditional Nuzlocke Rules: No items in battle, Set mode.
