There is a loose one world government, but its hold on power is tenuous and most regions are largely autonomous/self-governing. The federal government is based in some lightly populated place similar to the Indigo Plateau. The government is completely separate from the Pokemon League/gym trainers/etc, which are just a form of recreational sports/industrial complex that nonetheless has considerable social influence.
Pokemon are regularly used in global armies complete with armor/helmets/etc. (p sure this is confirmed though, and the anime full out acknowledges it)
Arceus is not omnipotent, omnipresent, or omnipotent. It's just a powerful interdimensional being.
Legendary's aren't actually caught it's just a game mechanic. An encounter with a legendary is something that might happen to 1-2 people in a generation. Myths/legends of people who have supposedly caught legendary's in the past drives the industry to look for them and these people are basically cryptozoologists
Pokemon are not naturally friendly nor do they enjoy battling at first. They are just wild animals you have to break and tame. IRL Pokemon don't murder all normal people because technology has evolved to the point of making them largely harmless unless you're out alone in the woods with self-defense tech,
The world largely exists without much concern for Pokemon, we only see things from the perspective of pro pokemon trainers/battlers.
