The Seviper and Relicanth posters on the walls are references to prior events in their relationship (they saved each other from a Seviper and they later first teamed up over Sapphire's Relicanth), the Torchic/Mudkip Pokedolls are references to their starter Pokemon before evolution, and there are two chairs at the table because Ruby's down bad and probably wants to have dinner with Sapphire there or some shit.
The decorated secret base also happens to be a physical representation of Ruby's commitment to staying, since the cave is also on Route 101 which is basically just Littleroot's outskirts. It's the bookend to Ruby starting the story by running away from home, only to change his mind and return by the end, even making a brand new home to live in with his feral wife. For a character so inherently unstable on multiple levels, Ruby finding and choosing any form of stability is a big deal for him. Sapphire had basically only asked him to visit Littleroot one more time since he originally planned to leave Hoenn permanently, so Ruby suddenly deciding to move in is a quiet display of how gung-ho he is about staying.
On a broader thematic level, the secret base also represents one of the main heterosexual dynamics between Ruby and Sapphire (the primary motivation for most men to participate in civilized society is women). Ruby might be a Sapphire simp, but simp Ruby turned out to be the least shittiest least selfish version of himself, and he knows this. He also just likes being in her cave.
The depths of Ruby's deranged straightness for Sapphire is also a subversion of expectations, for anyone who thought he was gay just because he likes sewing and shit.
