The illusion that a person can ever fully take control of a supposed beast is exactly that: an illusion. It's the very instinct you mention present in them that can cause a trainer's downfall in some cases.
I've said it before, but the only Pokémon that can truly be trusted to fulfill their duties as tools are ones that humans create themselves. This has been evident even in the ancient days before robotics technology existed. Without the feral instinct present, there is no need to satisfy their natural desires. All that is needed is for the creation to be given commands and maintenance to improve its functionalities. With them, I have nothing to be afraid of.
