What actually happened was that Pokemania (which was already starting to decline before gen 3 was even out) was practically dead by then so sales were considerably worse than the first two generations. In fact, you could argue Nintendo as a whole in the 2000s prior to the Wii had worse sales across the board for every franchise. Pokemon was no exception to this. GBA sold way worse than Gameboy and Gamecube sold way worse than N64 which sold worse than SNES.
