This explains why Lugia never felt like it belonged with the rest of the Gen 2 Pokemon, and didn't fit into the lore; Ho-Oh was always intended to be the Gen 2 Mewtwo while Lugia was chucked in before release.
It's a displaced Gen 3 Pokemon. Now that we know this, can we all agree that Lugia was the beginning of the end for Pokemon? It was the first cynical cashgrab Pokemon, predicating shit like Hoopa or Victini.
