Sure, there are some details about Pokemon breeding that don't make much sense from a real-life perspective, but at the same time, it's important to remember that the Pokemon world isn't Earth, so it doesn't have to obey real-life logic. For instance, while a cow and bull producing an egg would be hella bizarre, it may actually be normal for a Miltank and Tauros. Since we're dealing with a fictional universe, I see no problem with the idea that all Pokemon (or at least, most of them) reproduce via eggs.
Offspring always taking after the mother is another matter. If this were true, then male-only species would die out within a single generation unless they found Ditto to mate with. With that in mind, I consider it acceptable to break from canon a bit and say that offspring can take after the father's species sometimes.

The only other option would be to make like whiptail lizards and reproduce asexually, but I don't think any mono-gender Pokemon have demonstrated that ability before.
