Ghetsis manipulated him to believe that pokemon are perfect beings that won't reach their full potential being bounded by people, and that pokemon liberation is the best solution. He's basically a pawn following orders. Funnily enough, the anime does what you suggested in the last sentence to an extent since the games can't do so on a technical level.
