If the situation is particularly dire, he may try to give all his PokeBalls to Yuki and have her flee (since she can just become incorporeal and dive into the ground), but it'll anyways backfire with his Pokémon refusing to leave him behind, then he and his Pokémon would just stubbornly keep protecting each other.

He doesn't want nor expects to be able to catch it (fortunately for him, because in my setting it *is* impossible), but he does want to meet it, see it up close, the pinnacle of Ghost types. The biggest obstacle is that he has no fucking idea on how to go about, after an entire year searching throughout Sinnoh, above and underground, and all its ruins, he put "active search" on hold and for now is just hoping that the strange rock (Griseous Orb) he found in one of those ruins will lead him to naturally meet Giratina someday.
