A problem I had was my 3DS got reset mid run and defaulted back to 2011, so it took me awhile to notice that the clock was no longer advancing, due to mGBA using the 3DS's clock to advance the RTC. I accidentally recreated the battery reset clock problem on the actual carts.
It took until I checked the RTC in PKHex for me to figure out what the problem was.
