Gen 1 is mutation. Bulbasaur line's plants are confirmed to be given to them from birth and merge with their bodies, Charmeleon grows wings, Wartortle grows cannons
Gen 2 is possibly prehistoric things. It would explain why Croconaw is so much like a caveman
I dunno what gen 3 would be but it feels like they're all speed-based

In fact, looking more at the gen 2 starters, they almost have a kind of primal/prehistoric theme among the 3 of them. Meganium is obviously a sauropod, as stated before, Typhlosion looks vaguely like a volcano and Feraligatr looks like a caveman in its previous stage and arguably keeps a bit of the caveman inspiration. The one bit of fleshy scales on its crotch could possibly be compared to something like a loincloth
