In Ghetsis' first appearance you have the ominous music, the fact that he's surrounded by a dozen weirdly-dressed people, and the fact that he's talking about liberating Pokémon. And he identifies himself as representing Team Plasma, which a veteran player would deduce is an evil team. And it's early on in the story too.
You meet him over and over throughout the story and he grows more and more blatant each time, although people continue to listen to him. Then you meet him alone on Tubeline Bridge and he basically tells you that you're helpless to stop him. There was a great build up.You know Ghetsis is evil but people are listening to him, and there's nothing you can do to stop him until the endgame.
