Ever notice that light coming out of the middle of Zygarde's head? I think that could be a subtle hint that a sleeker, more powerful pokemon is hiding underneath its rough, scaly skin.
Zygarde as it is now doesn't make much sense as a pokemon, being a trio master whose only real advantage against Xerneas and Yveltal is Aura Break. When X2/Y2 comes around, it could shed its skin and transform into a more powerful newer version of itself in order to act against either Xerneas or Yveltal, each form getting its own signature move.
