They're going entirely on the vaguest principle of the thing, and in the most "naturally-inclined" and water-rich region that isn't an actual archipelago. (Of course their being tone-deaf has always been the point, and ORAS makes it abundantly clear). Aqua would take on an entirely different context if Kyogre's job was micromanaging storm fronts and diverting rainfall, silly as that still sounds.
