I currently have a few:
1) Honedge and Doublade's spirits actually reside in the scabbards, and the swords are just extensions of the main body that they use for perception, self-defense and energy acquisition (like Wobbuffet). Thus when it evolves, it's only the scabbard that goes under significant change.
2) Doublade is the result of one Honedge winning a duel against another Honedge. The loser has their consciousness erased, with the victor assimilating the other one into itself; thus, it has the appearance of two Honedges, despite being a single poltergeist.
3) Symbiotic existence like the other multi-pokemon. Plain and simple (and boring).
Any other ideas?
