That was done purely out of ineptitude because Gamefreak is incapable of producing quality 3D, and a brutal business decision to cut content from the game so they can resell it to you as DLC later. This is empirically proven with gen 9. Gen 9 has most pokemon pre-dexit coded into the game for their stats and movepool, even though you can't use them. And what do you know it, they released a DLC that brings a lot of those old pokemon back! They created a problem to sell you the solution in this case.
