Nothing because they were the good guys, and they were so good and so pure in fact, that Greninja gets a special form when it bonds with its trainer. And not just in the anime, but the games too, so don't give me "muh anime isn't canon" rebuttal. Rather Greninja is dark type because of the stealth aspect like another anon mentioned. There are other dark types too that aren't an archetypal evil at all, like Umbreon for example who is usually portrayed as soft and cuddly.
