During the course of the story, her goal as a grunt was to ensure that the primal reversion occurred so that Rayquaza would be awakened and the meteor would be stopped by Rayquaza, but the player stopped this from happening.
So Zinnia takes action by gathering key stones (this explains why you are hopping from town to town -- it is exposition.) Meanwhile, you are informed by Steven that the Devon Corporation is working on a rocket to stop a meteor headed straight for the Hoenn region, but in order to make it function, they need a meteor fragment. So you go to Meteor Falls, where Zinnia is reviewing the paintings on the walls that were made by her people.
She gives you a meteor fragment and you hurry back to the Mossdeep space center. It is then explained that the Link Cable (that physical cable used during the Gameboy era) was actually a tool used to transport things between alternate universes -- hence why there's a Ruby and Sapphire version. The goal of the rocket is to utilize a Link Cable to send the meteor to an alternate dimension.
It turns out that Zinnia was responsible for giving Maxie/Archie the plan for primal reversion all along, as she was the Lorekeeper of the Draconid people. Next thing you know, Team Magma/Aqua has stolen the control device for the Link Cable, which then gets stolen by Zinnia, who remarks that the Link Cable isn't a bad solution, but may turn out catastrophic for whoever is on the other side of it. So she intends to stick to the Rayquaza method if she can manage.
