Reshiram is red, because it's a Fire-type legendary that glows red when attacking and shoots a red fire attacks like Fusion Flare. Every promotional material places it in red coloring. It's blue eyes are only to mirror Zekrom's blue lightning and for Zekrom to mirror Reshiram's red flames with his red eyes, since they were basically the same pokemon once. And like Zekrom, those eyes are to symbolizes the eyes of the Yin and Yang koi fish, which both legendaries are inspired by. I can't make it any more blatant and clear about this.
