ORAS should have changed things up a bit from the originals with the villains. The team related to the cover legendary are straight up antagonists all the way through. The other team, however, make you an official member and help you out more, until Mt. Pyre, where they snatch the remaining orb. The you have to fight both teams, Emerald-esc.
