I pen few scenes about trainers treating their 'mons as family. Most of the time biological family is a structure already in place. HS is about the descendant of two characters written about, and there's quite a few jabs at her family ties being inconvenient.
Pokémon also have their families. Weak ones beaten up in the wild ones might have an angry parent nearby, or a horde of siblings to contend with. I don't think that would work well in a game setting due to levels and all, but it really shines in a story.
Additionally, some captured 'mons have their own families and communities they may wish to see. Part of being a responsible trainer is coming to terms with those things.
Last, and certainly not least, the bond between trainer and 'mon creates a family unit. In settings where groups of trainers are with one or two Pokémon, these travel companions sometimes (embarrassingly) fit traditional roles: the caring mother, the stern father, the unruly child, the crazy uncle, etc.
