Smogon's tiers only affect Showdown, the battle simulator they run. That's it. And in Showdown you'd use the best possible sets with optimal natures, abilities, IVs, and EVs.
Also, the tiers are based on usage. Pokemon can drop to UU, RU, and NU. If a Pokemon is deemed too strong for that tier, it's banned to BL. An example would be Thundurus-T, which isn't used enough to be OU, but is considered too broken for UU so it's BL. Borderline. Pokemon that are too broken for OU are banished to Ubers. Try fighting a legitimately competent player with a team of Ubers (Mega Khan, Mega Luc, Mega Blaziken, Xerneas, Arceus, Darkrai, Mega Gengar, Kyogre, any combination of these or the other Ubers). Can you with with a UU team, maybe even a NU team? Yes, of course. But it's going to be an uphill battle all the way. It's like using your fists to beat someone who has a semi-automatic and brought friends. Some of those Pokemon mentioned are particularly difficult because you have to play "guess the set" with several of them. This is why the tiers exist, so you can use your UU Pokemon without being steamrolled by Kyogre or Xerneas or Arceus or Gengar or Scizor or Talonflame.
Don't like Smogon's rules? Don't play in their sandbox. Continue to play with ingame Pokemon and ingame rules. If you are, Smogon doesn't affect you anyway.
