I believe I've figured out 1 of the 4-5 extra pokemon.
Squirtle.
In the Valley level, I believe that Wartortle and possibly Blastoise are available Pokemon.
Why do I think this?
Taking reference from the game itself, we see that the Charizard line is available to the player.
Why include only 1 full evolution line of a starter? Curiouser and curiouser.
Likely, all the evolutions for each of the 3 starters are in game.
Now, on to finding a Wartortle.
Start the Valley level, (be sure to have beaten all the challenge scores for each level first) and knock a Squirtle out of the water ( with a pester ball), onto land on your left hand side.
Once your Squirtle has safely landed, throw a series of apples, coaxing it ahead of you, as far as possible. The goal, is to bring the little guy over to where Sandslash pops up.
I know it is possible, I've gotten close, and I can feel the secret tickling my nose as I get closer and closer.
