Most likely imo because they already introduced an existing Mewtwo already during the OS series. If Ash does catch the original Mewtwo I hope Ash also gets access to the clones giving him a strong variety of Kanto mons. Ash will be the master of the clone war and Mewtwo would probably feel at ease living with Ash along with the clones.

Other option is having the talking Mewtwo in the movie. If they do that, Ash would be the master of all the clone Pokemon too which would be pretty awesome that way Ash's Squirtle and Bulbasaur don't have to carry the burden of future evolutions when they don't want it.
