The same company that made Godzilla made a movie in the 70s called "Prophecies of Nostradamus" that showed mutant survivors of a nuclear holocaust as savage subhumans (pic related), the scene and the whole movie had trouble being distributed because it was seen as insensitive to survivors. Similarly, the show "Ultra Seven" had an episode featuring a vampiric monster called "Alien Spell" that was believed to resemble a survivor of the bombings, leading to the episode being banned and the company pretending to this day that it and the monster never happened.
So I have a hard time believing that this game from the late 90s, made with the benefit of hindsight, would portray the silhouetes left by the victims of the bombings as monsters to catch and battle with, witch people are now believing the unowns are supposed to be, among other things, among other things.
I think this is simply a case of westerners being solely familiar with the bombings when it comes to that area of Japan, since they didn't live there in all these decades, and thus seeing it where it isn't.
