Pokemon has ALWAYS had elements that suggest each game takes place in one portion of a bigger multiverse.
That said what you're saying doesn't even hold up. Megas were a natural addition to Hoenn and Kanto and nowhere in the game does it try to justify them with multiverse bullshit.
