Rule 2: Gut like 20% of the games rules. A lot of rules in PTU should be ignored or removed because they either make the game less fun or are just unnecessary, I got a list if you like.
Rule 2.5: It also depends on what type of game you want to run however, if you want a simple Pokemon adventure where the trainers don't fight you can cut the trainer combat stuff out if you want a game where the players can use their trainers in fights there is a way to make that work. In campaigns with Trainers fighting alongside their Pokemon, cut down the number of Pokemon a Trainer can have from 6 to 3 or 4 and for all that is good... don't play with more than 2-4 players.
Rule 3: Understand the games rules and accept you're going to get some stuff wrong.
PTU can be really fun, you just have to know what your doing, and I would not suggest it if its your first time DMing.
