Instead of HMs being attacks that you can't replace...they are just things that your Pokemon can do.
So after you defeat Gym leader x, all your Pokemon that could learn fly can fly you even if they don't have the attack. All your Pokemon who could use Strenght can push rocks around, all your Pokemon that could Surf can Surf.
