Blue from the Special manga is very cute, few people wouldn't agree.
But in terms of realism she's a distorted mutant that would be burnt at the stake in any civilized country.
2-D gives your brain room to interpret and gloss over. 3-D demands more scrutiny and incredulity. Especially in the context of 3-D pokemon where the models constantly clash with the shitty lighting and low res terrain textures.
I don't have to make up anything on the fly. Most of what I'm saying is super basic and well known.
Sprites are simply superior for conveying fantastical monsters like Pokemon.
