In the Kanto games, Bill was fused with a Pokemon during an experiment with a teleporter. The teleporter was the precursor to the time capsule in the Johto games, which is effectively a time machine like the one in SV. It's highly likely that the fused legendary beasts and musketeers are simply another example of the time travel/teleportation process going wrong and causing a fusion.
