We can only speculah really. He either found N on a whim one day, saw he could communicate with Pokemon and went "Hey I could do some shit with this" or knew about N since he was born, knew N would be able to talk to Pokemon, and plotted everything from that point on. Do keep in mind BW1 Ghetsis is a master manipulator and schemer.
He also was tremendously arrogant and wanted to stand at the top of the world. To meet that goal he wanted to separate people and Pokemon so he would be the only one with Pokemon and no one could oppose him.
He basically used EVERYONE in Team Plasma to meet his own ends
